古細菌(archaebacteria)又叫古生菌、古菌,是一類很特殊的細菌,同時具有原核生物和真核生物的某些特征。古細菌多生活在一些的生態環境中,它們代表了生命的極限,確定了生物圈的范圍。古細菌和真細菌、真核生物一起,構成了生物的三域系統。古細菌分為泉古菌、廣古菌、初古菌和納古菌。具有代表性的古細菌有嗜熱菌、噬鹽菌、嗜酸菌、產甲烷古菌、嗜熱菌、噬鹽菌等。
根據文獻中常用的古菌引物,在Silva數據庫中搜索,對古細菌的16S rRNA測序引物進行分析比較,結果如下圖所示。在所有搜索結果中,引物對519F/915R和344F/915R對于古細菌的特異性。對于Illumina MiSeq 2×300 bp的測序平臺,引物519F/915R;而引物344F/915R則更適合于Roche 454測序平臺。
細菌核糖體RNA(rRNA)有三種類型:5S rRNA(120bp)、16S rRNA(約1540bp)和23S rRNA(約2900bp)。5S rRNA基因序列較短,包含的遺傳信息較少,不適于細菌種類的分析鑒定;23S rRNA基因的序列太長,且其堿基的突變率較高,不適于鑒定親緣關系較遠的細菌種類;16S rRNA普遍存在于原核細胞中,且含量較高、拷貝數較多(占細菌RNA總量的80%以上),便于獲取模板,功能同源性高,遺傳信息量適中,適于作為細菌多樣性分析的標準。
Silva、GreenGene和RDP是目前世界上zui全面的三個微生物rRNA基因信息數據庫。
16S rDNA作為分析細菌進化和親緣關系的良好工具具有以下特點:
1、16S rDNA普遍存在于原核生物中,參與生物蛋白質的合成過程,并在生物進化的漫長歷程中保持不變,是生物演變的時間鐘。
2、在16S rDNA分子中,即含有高度保守區域,又有中度保守和高度變化的區域,適用于進化距離不同的各類細菌親緣關系的研究。
3、16S rDNA的相對分子量大小適中,約1540個核苷酸,便于序列分析。
4、16S rDNA編碼基因序列共有9個保守區和9個高可變區。其中,V4-V5區其特異性好,數據庫信息全,是細菌多樣性分析注釋的抗原抗體選擇。
細菌16S rRNA可變區的位置:V1:69-99 bp,V2:137-242 bp,V3:433-497 bp,V4:576-682 bp,V5:822-879 bp,V6:986-1043 bp,V7:1117-1173 bp,V8:1243-1294 bp,V9:1435-1465 bp。

Archaebacteria, also known as archaea and archaea, are a very special group of bacteria that possess some of the characteristics of prokaryotes and eukaryotes. Archaebacteria live in some extreme ecological environment, they represent the limits of life, to determine the scope of the biosphere. Archaebacteria and eubacteria, together with eukaryotes, make up the biological three-domain system. Archaebacteria is divided into ancient archaea, archaea, ancient archaea and archaebacteria. Archaebacteria are representative of the extreme thermophilic bacteria, extreme bacillary saltophilic, extreme acidophilic bacteria, methanogenic archaea, thermophilic bacteria, such as salt bacteria.
According to the commonly used archaeal primers in the literature, the Silva database was searched and the 16S rRNA sequencing primers of archaea were analyzed and compared. The results are shown in the following figure. Among all the search results, primer pairs 519F / 915R and 344F / 915R had the best specificity for archaebacteria. Primer 519F / 915R was most suitable for the Illumina MiSeq 2 × 300 bp sequencing platform, while primer 344F / 915R was more suitable for the Roche 454 sequencing platform.
There are three types of bacterial ribosomal RNA (rRNA): 5S rRNA (120 bp), 16S rRNA (about 1540 bp) and 23S rRNA (about 2900 bp). The short sequence of 5S rRNA gene contains less genetic information and is not suitable for the analysis and identification of bacterial species. The sequence of 23S rRNA gene is too long and the mutation rate of its base is high, so it is not suitable to identify the bacterial species with distant genetic relationship ; 16S rRNA is ubiquitous in prokaryotic cells with high content and high copy number (accounting for more than 80% of total bacterial RNA), easy to obtain template, high homology of function, moderate genetic information, suitable as bacterium The standard of diversity analysis.

16S rDNA as a good tool for analyzing bacterial evolution and kinship has the following characteristics:
